I'm kinda with kerry_s on this one you don't need the desktop so why have it enabled? But it may not be related to the desktop at all.

- Reboot and look for errors in /var/log.syslog, /var/log/syslog.1, and the output from journalctl
- Connect monitor. mouse, and keyboard. Wait for the problem to happen. See what's on screen and whether the Pi responds to keyboard and mouse. You may need to reboot to get the Pi to detect and use the monitor.
- If you have access to a 3.3v USB TTL adapter or have another Pi try logging in over a serial connection. Usefull if you don't have a spare monitor. mouse, and keyboard.
- Using sudo raspi-config reconfigure the OS to boot to command line without auto login and see of the problem persists.
